The “old” deer bones that Kyri encounters are all animals from the ancient world, before the cataclysm that created the over-stones. Kyri has never seen a “real” deer…. until now, that is.
Well… Ancient being ancient and bones do decay too over time. Especially if open to the elements like this. One short google-answer away threw even 50 years if wilderness has it’s way on the bones…
Found out even that apparently dino-fossils are more mineral than organic in nature thanks to… Well, nature. The more you know. 😀
Yeah it never occurred to me but that’s a great point: there really shouldn’t be exposed bones from thousands of years ago in the stoneverse. But it’s fiction and I hope it doesn’t take you too far out of the story. 🙂
Apparently, these bones are enchanted in some fashion, so who the hell knows how long they’ll last?
For that matter, it may be that the Rainstone’s rocker can cause fossilization, since that’s caused by water replacing the minerals in the bones with other minerals.
Last save: they were fossilized and then exposed by weathering, (or, again, by the rocker of the Rainstone) and the new Deer placed them here.
I like #2 best, myself, but #3 may make more sense.
Wouldn’t have even questioned it, be it not for other wondering the same. I mean, every fantasy take has ancient bones everywhere. It’s just a kind of thing that is as it is by the simple merit of being a thing. 😀
Heck, we have people who have taken animal appearances, others perfectly happy eating them and whatnot, people using stones to cast the wildest things… If I’m ready to accept that in this world those are just things that happened, one deerskull is not too much on top of that. 😛

And yeah, you’re right most scifi/fantasy breaks down under scrutiny… like the lack of relativity in Star Trek or Star Wars space travel for example. Or even sound in space! It’s all about the characters, and consistent world building that leads to suspension of disbelief, IMHO.
Actually, in archaeology, such things can surprise people. Bones that are quickly buried can survive thousands of years, be exposed, and look much more recent. It would be unusual, but it can happen. It is amazing how quickly bones are dispersed by animals, but, again, if buried, it can happen. It would be more rare for a set of bones to stay together that long, but it can happen. Some tissue was found in the inside of a dinosaur bone and yielded proteins. In this case, it would be a special set of circumstances, but the fiction could, indeed, happen. The fun thing is the T-rex protein’s closest match was in a chicken.
My money’s on the spirit telling Thunderhead something along the lines of:
