Thunderhead’s counterpart was obviously messing with the controls on the previous page, so I’m assuming that she managed to do a limited reversion despite having no knowledge of their “real” selves. Hence – where did the knowledge of those versions of themselves come from?
Yep, Kyri knew about her physicist half who talked to her. It’s in some issue i am too lazy to search. It’s a little bit before they reach the spire and after Kyri has seen trough the door.
Would be cool to see deer Kyri retaining her memories of a physicist and tuning the wishing machine herself. Being a physicist is cool. I can tell, i am a half one. And yeah being a historian must be cool too. 🙂
Ah, it wasn’t just a simply reversion though! They are all substantially altered from just prior to turning into Simon’s “new” reality. For one thing, Jon’s no longer dead. I wonder if Colindra & Jon’s clothing are any indication of how far back Kari/Kyri (they are flip-sides of reality so it doesn’t make sense to call them separate people) reverted to.
It isn’t clear if Jon was actually dead before. He may have been simply unconscious from shock and blood loss but not yet “all dead”. For all we know this might work like on Code Lyoko, where if someone dies a return to the past won’t bring them back.

That would depend entirely on how modular (or equivalent) said system is (+/- Artistic License), but in general, yes, a partial rollback (or incomplete upgrade) has an annoying tendency to break all the things.
Hence why there are people and businesses STILL inexplicably running Windows XP boxes despite obvious security issues.
